洋葱WRKY基因家族鉴定及其在鳞茎发育过程中的表达分析

摘要 为了探讨洋葱WRKY转录因子家族的功能,本研究基于洋葱全基因组和鳞茎不同发育时期的转录组数据,利用生物信息学方法筛选并鉴定到55个AcWRKY基因家族成员,其编码蛋白序列长度为144~683 aa,等电点为5.11~9.65,脂肪系数为47.14~77.24,均为亲水性蛋白。亚细胞定位预测结果表明,这55个AcWRKY蛋白都定位在细胞核中。进化树分析显示,洋葱WRKY家族基因分为GroupⅠ、GroupⅡ和GroupⅢ三大类,其中GroupⅡ组可进一步分为5个亚组,洋葱和拟南芥WRKY蛋白在各组中均有分布,推测相同组或亚组中洋葱与拟南芥的WRKY转录因子可能具有相似的功能。保守结构域分析发现,所有AcWRKYs均具有高度保守的WRKYGQK基序及其特有的锌指结构,少数成员存在保守结构域的变异。基因结构和保守基序分析结果显示,不同AcWRKY成员的外显子和motif在数量和分布上存在一定差异,同一组或亚组的成员表现出一定的相似性。转录组数据分析结果表明,绝大多数AcWRKYs基因直接或者间接参与了洋葱鳞茎的发育与形成。本研究结果可为深入研究AcWRKY基因在洋葱鳞茎形成中的机制提供参考。 In order to investigate the function of the WRKY transcription factor family in onion,this study screened and identified a total of 55 AcWRKY gene family members using bioinformatics method based on the whole genome sequence of onion and transcriptomic data of bulb at different developmental stages.Their amino acid length ranged from 144 to 683 aa,isoelectric point ranged from 5.11 to 9.65,aliphatic index ranged from 47.14 to 77.24,and all of them were predicted to be hydrophilic proteins.The subcellular localization prediction results showed that the 55 AcWRKY proteins were all localized in nucleus.Phylogenetic analysis showed that the AcWRKY family genes could be divided into three groups of GroupⅠ,GroupⅡand GroupⅢ,and groupⅡcould be further divided into five subgroups.The WRKY proteins from onion and Arabidopsis were distributed in each group which speculated that the transcription factors from the same group or subgroup might have similar functions.Conserved domain analysis showed that all the AcWRKY proteins had the highly conserved WRKYGQK motif and its characteristic zinc finger structures,and a few members had some amino acid variation in the conserved domain.Gene structure and conserved motif analysis indicated that the number and distribution of exons and motifs were found to be different in different AcWRKY members,and proteins in the same group or subgroup were similar.Analysis results of transcriptome data indicated that the vast majority of AcWRKYs genes were directly or indirectly involved in development and formation of onion bulb.The results of this study could provide reference for further research on the mechanism of AcWRKY gene in onion bulb formation.
